The pilot flame should not be that large. This pilot comes with an orifice for natural gas and propane. You need to be sure you have the correct orifice for the gas you are using.

From the description of your symptoms, it does sound like one of two possible issues:
1.) Either the incorrect orifice is installed, or,
2.) Pilot Pressure may be too high.
